Subject: IGB slow with large quickloads, even if no annotation is selected

      Hi,

I have a strange problem with large quickload servers. I have created a quickload with all results from our group ( > 7000 annotations). As soon as I add it to the data sources, IGB becomes really slow, particularly when searching/zooming. What is strange is that it happens event if I have not loaded any of the annotations of this quickload server. If I remove it it becomes fast again.

      Example:

      1) Open IGB, select my species

      2) Go to advanced search, enter myc, search

      3) double click on any of the results -> zoom finish in < 1 second

      4) Add my quickload server

      5) Go to advanced search, enter myc, search

      6) double click on any of the results -> zoom finish in > 4 seconds

      7) Remove my quickload server

      8) Go to advanced search, enter myc, search

      9) double click on any of the results -> zoom finish in < 1 seconds

The same speed difference is observed if I used the method "ServiceManager.getInstance().getService().zoomToCoord()" from my plugins.

Do you know why this happens? Is the quickload server searched even if none of the annotations is selected?

      thanks,

      Arnaud

PS: Here is one example line of the annot.xml file: <file title="users/aceol/secondary/624-test_peaks.bb" name="http://127.0.0.1/~aceol/quickload/secondary//624/bed/test_peaks.bb"/>

            Hello Arnaud,

It is nice to hear from you again. Sorry to hear that you are experiencing this issue with IGB. I will look into it today and discuss it with the rest of the team if needed. I will let you know what I find.

It may be helpful if I could get the link to your Quickload Server to use for testing purposes, if possible.

Once again, thank you for bringing this issue to our attention. I will get back to you shortly.

            Sincerely,

            Mason Meyer

I just wanted to let you know that we are still looking for a resolution to your issue and will keep you posted on anything we find. In the meantime, would you mind sharing the link to your large Quickload site so that I can use it for testing purposes while trying to reproduce this issue?

            Hi Mason,

Unfortunately I cannot give you access to our quickload server: it contains private data from our laboratories and can be accessed only from behind our VPN.

Nevertheless, I've created an "anonymized" copy of the quickload that I've attached to this mail. Although it links to non-existing data, I've tested it and it allowed me to reproduce the problem:

            1) Choose genome version: Mus musculus Jul 2007 (the one for which we have most data)

            2) Go to "advanced search", insert "myc", double click on the items found one after the other: the zoom is instantaneous.

            3) add the quickload server

            4) Go to "advanced search", insert "myc", double click on the items found one after the other: the zoom takes up to a few seconds

            5) disable the quickload server

            6) Go to "advanced search", insert "myc", double click on the items found one after the other: the zoom is instantaneous again.

Here the difference is not that big (a few seconds), but it should be enough for you to test it (in my experience it is becomes bigger with other queries).

            thanks again,

            Arnaud

Don't worry, it is perfectly fine to ask for an example in order to reproduce the issue.

I've seen the entry added for this issue on jira. I would just like to add that I have also this problem with Linux (Fedora 23, Oracle Java 1.8).

            best,

            Arnaud
