Create Telomere to Telomere human genome Quickload

      Description

      Situation: There is a new version of the human genome referred to as either telomere to telomere or T2T or HS1. UCSC does provide this genome, link, and IGB is pulling in the genome through the UCSC REST API. As part of IGBF-3902, IGB is now including the hs1 genome under the "Homo sapiens" Species dropdown, but a Quickload for this genome still needs to be made.

      Tasks: Create a bed14 annotation file for this new genome, and add it and the 2bit file (link) to IGB Quickload.

            Update:

            • We deployed the new content to RENCI and UNCC hosted quickloads
            • We discovered that the T2T genome is now the one being shown when users click the Mono Lisa image shortcut
            • We decided to delete the T2T line from the text of contents.txt to avoid it being loaded while we investigate why this is happening because we had wanted the T2T genome to not be the default genome since so many people are using the 2013 version

            Deleted line:

            H_sapiens_T2T_Jan_2022 Homo sapiens T2T (Jan 2022) human being (T2T-CHM13 v2.0/hs1)

            To test, we can check out the version before this change onto a local machine and view it that way.

            I have checked that the T2T genome is no longer being shown as the default latest assembly for Homo sapiens - us!

            Fixed a problem with the svn repository. It looks like I mistakenly added the T2T 2bit file! I have removed it with revision 211.

            I must have forgotten my earlier comment above:

            Instead of version-controlling the 2bit file in our subversion repository, let's "reference=TRUE" tag in annots.xml and have the file name be the URL of the 2bit file hosted on the UCSC genome web site.
