              If you:

              1. drag a sequence file into IGB, it automatically opens as the reference sequence in the coordinate axis.
              2. Opened from a file, it creates a track
              3. Opened from a URL it opens as reference track
              4. Opened Reference Sequence... opens as reference sequence.

              *My advice for consistency is to ALWAYS open sequence files as tracks unless specifically "Open as Reference Sequence" (notice the inserted 'as' in the command). *
