While testing I noticed that the "Copy" track operation causes BAM files to lose their "BAM functionality".
What I mean by this is that it seems like a copy of a BAM file is not recognized as a BAM file, at least as far as the paired end option is concerned.
If you right-click on a BAM track label you will see an option to "Show as Paired". If you make a copy of this track and then right-click the new track label there is no longer a show as paired option.
