      Description

The Depth Graph (All) and Depth Graph (Start) track operations are affected by whether a BAM file has been selected as Show as Paired in 9.0.1.

      To replicate:
      Open Homo sapiens hg19 genome.
      Load data (attached).
      Navigate to chr1:14,436,281-14,436,340
Separate the data into different tracks for positive/negative strand.
Create Depth Graph (All) for both positive/negative data tracks (Should make two new graphs).
Recombine data into one +/- track.
      Select Show As Paired.
      Unselect Show As Paired.
Separate the data into different tracks for positive/negative strand.
Create Depth Graph (All) for both positive/negative data tracks (Should make two new graphs).
      Compare the depth graphs.

It appears as though some of the reads are being switched from positive to negative strand or vice versa. Further investigation may be required to determine if this is a one off edge case.
