Remove Cytoscape term from code base

          Description

          Search for "Cy" throughout the project and remove reference.
          Note there are some "Nexus" links which contain "Cy".
          Note: there are less than 40 places.
          Recommend delete "debug.log" before searching.
          On Unix:

          • find . | xargs grep Cy
            On Windows:
            Can use Windows file explorer.
            On both:
            Can use CNTRL-SHIFT-F in Atom (find all instances everywhere)
            Or CMD-SHIFT-F in Apple.
