          Description

          Situation: Following the introduction of soft-clips deletions are shown as breaks in the read, similar to a junction but coded differently in the cigar string. However, it appears that find junctions is counting deletions as junctions.

          Task: Investigate how find junctions are being calculated and if there is a way to ignore deletions.
