When the IGB window is not active, or when the window is active but the main IGB genome viewing area is not active, then right clicking on a track and choosing to "Save Track As" will produce a cryptic popup message and the OS native Save File window will appear behind the IGB window instead of in front.
This occurs in Linux.
I was not able to reproduce this in Windows.
To reproduce:
Open IGB.
Open a genome version.
Click the mouse somewhere outside of the IGB window.
Right click on a Track Label.
Choose 'Save Track As...'.
Notice the 'java-lang-Thread ''" is ready' popup message.
Notice the window to choose where the file is saved is now located behind the main IGB window.
Ideally we would want to eliminate this popup and have the Save File window appear in front of the IGB window.
Investigate the cause and potential solution.
