Seq Viewer not recognizing 'parent' read when a deletion is in the middle

      Description

      This occurs specifically for the deletion reads. Currently IGB recognizes two halves. If you right click one half and ask to select parent, it highlights both halves. Right click one half, and IGB loses the selection (already reported as a separate bug IGBC-277 ). However, if I use shift when I right click, it maintains both selected pieces. However, Seq viewer reports "Multiple selections, please select one feature or a parent". However, the parent IS selected... We need to be able to see the whole sequence in the seq viewer with the deletion mark included...

            Multiple Features cannot be selected at a time for Sequence Viewer. I have changed the error message as "Multiple selections, please select only one feature at a time" instead of "Multiple selections, please select one feature or a parent". I guess that would be fine.

            I think that this is a bigger issue in that the parent is a single item (it is one single cigar string) but it is drawn as separated glyphs. However, the user needs to be able to access the whole sequence of a read (ie the sequence defined by the cigar string) not the separated halves. Perhaps having an option to 'View Read Sequence...' (only for alignment tracks) which is different from 'View Alignment Sequence...'? 'View Read 'would show the whole read with all deletions AND/OR insertions. 'View Alignment' should show only the sequence in the selected (red highlighted) element - this should be call 'View Selected Feature Sequence...'

            And yes - if you consider this to be a new feature feel free to roll this into 7.1 However, as it is, the function is misleading since 'Select Parent' selects both halves and 'Show Parent' is not what happens.

            I will agree with Anuj that for now, changing the wording will help.

            View Read Sequence was instituted for the insertions, but needs to be fully tested to see if it can cope with the deletions as well...

            If right click is used to select parent and use 'View' Menu or as a shortcut button, Sequence Viewer will display the 'View Genomic' and 'View Read' properly. However, if parent is selected and then right click is used without holding Shift button down selection of parent is lost. Also, if Shift is used with right click selection of parent is lost and IGB reports two items selected.
