I think that this is a bigger issue in that the parent is a single item (it is one single cigar string) but it is drawn as separated glyphs. However, the user needs to be able to access the whole sequence of a read (ie the sequence defined by the cigar string) not the separated halves. Perhaps having an option to 'View Read Sequence...' (only for alignment tracks) which is different from 'View Alignment Sequence...'? 'View Read 'would show the whole read with all deletions AND/OR insertions. 'View Alignment' should show only the sequence in the selected (red highlighted) element - this should be call 'View Selected Feature Sequence...'
And yes - if you consider this to be a new feature feel free to roll this into 7.1 However, as it is, the function is misleading since 'Select Parent' selects both halves and 'Show Parent' is not what happens.
I will agree with Anuj that for now, changing the wording will help.

Multiple Features cannot be selected at a time for Sequence Viewer. I have changed the error message as "Multiple selections, please select only one feature at a time" instead of "Multiple selections, please select one feature or a parent". I guess that would be fine.
