There is an issue observable when testing the Find Junctions and Find Junctions Tophat. In the example data on the left side there is an oddly shaped find junction with a value of 1. This is in fact not a "junction" but a deletion. However, following the introduction of soft-clips deletions are shown as breaks in the read, similar to a junction but coded differently in the cigar string. However, it appears that find junctions is counting deletions as junctions. This behavior will need to be corrected.
Note that this issue is not specific to 9.1.6
No other issues found.
